针锋相对的故事情节延续了半衰期本传，所以玩家可以看到戈登·弗里曼，或者是见证原作中就出现的一则无线电通报正由自己的上级军官发布，或者是进入一些似曾相识的地方。
在半衰期里面，一场被称做“串联共振”的事故撕开了一个空间裂口，大量外星生物和军队就此侵入了黑山。侥幸活下来的科学家和警卫们试图逃出研究所。而美国军队接到了一个“清除”的命令，准备把黑山夷为平地。游戏一开始，雪柏特也接受到了同样的命令，但是在战斗过程中他失去了和指挥部的连系，使得清除任务不得不停止下来。为了存活下去，雪柏特和剩余的小队成员必须和黑山的幸存者一同合作，才能逃出这个人间地狱......。
